With the aforementioned system of pure or all skins modes for a server, what will happen if we have skins? To play on a pure server do I have to go to my data directory and move all my skins outta there? Or will Renguard have some sort of way to just disable skins so you can play on these pure servers and just not see your skins? I was wondering this and I couldn't find anywhere where that was really directly addressed...

That question has been asked before.

No, doesn't disable them.

You just won't be able to connect to the server. As far as I know.

the server host will have an option to not allow skins (i.e. tournament games and laddered should be this way) or to allow them (all other screw off games).

you will have to ask the server hosts whether or not they allow skins or not, but i am sure that they could put like a +S at the end of there server name to let people know (allowing custom skins) or something.
