In general, shouldn't routers straight out of the box already be configured to 100% protect my computer? I ask because I've uninstalled my previous software firewall and switched to a D-link hardware one, and I just want to make sure if I keep up my practices at avoiding viruses/trojans/spyware I'll still be safe (IE, there won't be any trojans or spyware sneaking in and installing itself under my nose). I've never had anything mallicious get past when I had the software firewall.

It should work perfectly fine. I have a D-Link router and I haven't had any problems. You should be fine.

Some routers come with firewall support, and some don't.

Routers are nativly hardware firewalls. Switches and hubs aren't.

If your really paranoid run the software firewall with the router firewall. You can also go here https://www.grc.com/x/ne.dll?bh0bkyd2 and do a security test of your setup.
