A CD-ROM is made up of layers. On one layer you have the label, on another you have the reflective bumpy surface that reflects the laser at different wave lengths, than you have the plastic layer over that which protects the bumpy surface. When you get a scratch on this plastic layer, it effects the way the laser comes back, filling in the scratch will fix this. If it's scratched deep enough that you can see through the disk, there is no way to fix that, it would be more or less a coaster. It would be easier to scratch the bumpy surface through the label side, than it would be to scratch this surface through the plastic side.
