I've edited the waypoints of the drop off vehicles and the Harvester like shown in the attached screenshot but even after adding a Human Pathfind Generator and generating pathfinding the vehicles don't use any of these waypoints. I'm copying the .ldd file created into my FDS' data folder, and I know its applying it because the kill zone I've added works.

I get the same issue when I merely resize/move the Airstrip kill zone, the vehicles won't follow the waypath but instead just land on the Airstrip and sit there.

serverside they just sit their?
Did you genrate the pathfinding. Anytime collsion objects are added to the map or waypaths changed the path finding should be genrated.

Ok i know why this happens, i had the issue too.
To fix it:

index.php?t=getfile&id=13603&private=0

Click the 'drop to ground/cursor' button. Then move the CARMAKER
to the middle of the arrow and make sure that WHILE you move it the
drop to ground/cursor button is checked/enabled.
This will drop the carmaker to the ground on top of the arrow on strip.

Then adjust the height on the vehicle creation zone and encapsulate the
whole carmaker into it. (disable the drop to ground button while doing this)

Then, press the drop to ground button again (enable it), move the wayPOINTS along the airstrip and generate pathfind again.

Nope, that unfortunately doesn't seem to work. Here's my .lvl file, there should be a big script zone next to the Airstrip building:

Could anyone get it working? I kinda need this to prevent a bug where on a lot of maps the Harvester will sometimes get killed if its "rebought" and someone else immediately buys a vehicle.

In your original screenshot it looks like there are two waypaths, one to drive the harvy from the refinery to the tib field and another to drive it back. Is this correct? This is completely superfluous as you can make one waypath "two way" (there is a checkbox to do this when you hit modify on the waypath).

The reason the harvester ignores your short, 3 waypoint path is because it goes nowhere near the Tib field. I suspect that it always takes the most direct route to the tib field. As such you will need to have ONE complete waypath from the vehicular spawn / crush zone to the tiberium field zone.

I would recommend making the two waypaths from the Refinery 2 way, and re-route one so that instead of going to/from the Refinery, it goes to/from the Air strip. Not that the harvester will ever go back to the air anyway, but ya know.

They are from the stock City_Flying map, it appears as the engine ignores that waypoint completely on all stock maps. My issue is with editing the waypoint serverside entirely, even touching the Airstrip construction/kill zone makes it when I add the .ldd file to my FDS' Data folder that all vehicles drop off but just stay still on the Airstrip, instead of following one of the three small waypoints to drive off the Airstrip.
