The Intel is better.
The nVidia is better. (the ATi is several years old, lol)
You'll want at least a GB of memory for a gaming PC. 2 GB or more if you can afford it.

I'd go with the 8800GTX over the 8800 Ultra myself though. The 8800 Ultra is just an overclocked 8800GTX, but it costs more than the extra performance it yields.

go quad core and go nvidea. Those two give you the most bang for your buck.

oh, and check your local library for "how to make your own PC guides", that's where I first learnt stuff.
Yeah, lots of RAM, if you can't get lots instantly, get a motherboard that can take lots (plenty of RAM slots, four is good), and add to it when you can afford it.
In this case of Nvidea vs. ATI, Nvidea does win, simply because the ATI card is way older. (I could make my old and unused crappy Nvidea geforce Mx100 lose to my ATI X1650, but there's no contest... the X1650 was made this millenium... and the Mx100 can only do AGP 4X... etc)

The best cards are not always Nvidea, if you're using a board with an Intel chipset, I've always found the onboard sound more than adequate, depends what you need.
For the Core 2 Duo, the most popular is probably the E6600, which has the best trade-off between power and price.

IMO NVIDIA is better than ATI for graphics (especially after the number of things that have had to be done to the scripts.dll for issues that are only appearing for ATI cards because ATI drivers suck so much). C2D is better than any current AMD IMO. I prefer Intel motherboards for Intel CPUs.
My current system:
Core 2 Duo 6400 @ 2.13GHz
2GB of RAM
Intel motherboard with on-board Ethernet and Audio
Nvidia GeForce 7600GT (I don't play anything that needs anything higher than this, even C&C3 runs with full settings)
160GB hard disk
LG Dual Layer DVD burner
802.11 WiFi card for access to the wireless router
Belkin USB Multimedia keyboard
Microsoft USB Optical Intellimouse (my favorite mouse)
Viewmaster 19" LCD monitor
Logitech 2.1ch speakers
Cannon Color Bubblejet Multi-Function Center

The 7600 GT is a really good card, and well if your not going for top line C2D's like the 6600 its better to take the E4xxx series. They are pretty much the same as their E6xxx counterparts only on lower FSB and that can easily be solved.

Yes, the 8800 Ultra is only an overclocked 8800GTX, so it's slightly better, but more than slightly more expensive. You'd be better off saving the money and going with the GTX IMO.
As for sound, unless you're really big on that, a X-Fi or high end Audigy probably isn't worth it. I've found, however, that a "standard" PCI Sound Blaster Platinum was an unbelievably huge improvement over my onboard sound, but I have an i865 chipset which uses the AC97 audio. Newer audio has improved a bit I hear.
One last comment towards jonwill's recommendation of a motherboard. Intel motherboards limit (most completley stop) overclocking. If you're not going to do that, Intel is the best, but if you are, they're not a good choice. The Core2Duos have alot of potential in overclocking. For example, a Core2Duo E6600 at stock is roughly equivalent to an AthlonX2 6000+ at stock, but the Core2Duo overclocks very well whereas the Athlon won't much at all. Just something to think about if you get a Core2Duo.

If after all those above posts you still can't decide between a GeForce 8800 Ultra and a Radeon 9800, there's only one thing left for you to do: Buy a Dell.

What OS you get is purely preference. I'd go for XP, but that's mean having to spend more later. Your call.
How about this? You give a bidget, and others can make recommendations on parts. List everything you'll need, and what you won't (i.e., such as not needing a monitor, keyboard, or mouse if you wont).

Proof that just because you work at Best Buy doesn't mean you know everything about computers or how much you should spend on them. :V
CPU is the greater example of the two (i680 is fine, but Intel's chipsets are better... Guess you'll be going with SLi in the future, though, meh).
Also, I find Vista to be mildly satisfying with all the crap disabled (I basically turned it back into XP, lol) and the new hotfixes. However, I get crashes in certain "Nvidia favored" games because Nvidia's drivers suck so much ass on Vista (oh snap, Jonwil).
I think I may build another machine next year if I'm financially able to, time will tell. :0
