There is a tutorial, or rather a guide, on how to make water in the "How to" tutorials in the mod tools by Greg H. The default dir. is: Program Files/RenegadePublicTools/HowTo/W3D Tutorials/content/vertex_material

Read the whole thing through, maybe more than once, and you will be able to scroll a water texture, and make them transparent. It might take a while to understand, but you will get it eventually, and probably gain more understanding of textures.
